The latest batshit rumor/theory is that the Doctor somehow gets erased from the time line, ergo: No Jack/imortal Jack etcetc. I highly doubt i's true, though
The consequences of erasing a timeline are so far-reaching and complex that I don't think the writing team would EVER go there. It's just TOO difficult to get your brain around what would and wouldn't happen/exist had, say, Doctors Nine or Ten never existed.
It would make no sense at all to have DW have an impact on the TW finale as we haven't seen DW yet... but then it would leave us wondering, wouldn't it? The cut-downs must have some reason after all. And seriously, I don't doubt RTD would do it.
My money's on Rhys. Tosh is a possibility, but I don't see how that would be any help to the story... Jack, Gwen and Ianto are probably safe. Owen is dead already...but not in the usual sense of the word,so he isn't entirely out of the equation, it could still apply to him stopping, y'know, moving around (and I have a feeling that there should be more about Owen's situation, given what has been said about his fragility, zombie-hood's not really sustainable, so could be he'll somehow end up either properly dead or properly alive again)
