This is very well argued. My biggest problem with the portrayal of Jack/Ianto has been that it seems inconsistent sometimes. I don't have a problem with any of the individual incidents (kink references, smooching, etc), it just seems that all the different writers and directors ship the pair to different degrees, and no one is making sure that they're all on the same page.
I agree that in Adrift, the fact that Ianto is able to argue with Jack speaks volumes. It's also my personal opinion that Jack wasn't that mad at Ianto for going behind his back-- annoyed yes, but I just had this sense that deep down Jack understood why Ianto had done it.
