...you mean shooting him? that didn't happen until much later. i'm thinking of the 'who are you - jack harkness???' scene. and i think the thing that really set jack off there wasn't owen questioning his authority so much as owen questioning his identity. though i admit i'm slightly puzzled as to why jack would nearly retcon owen and destroy his entire life for merely suggesting that he earn his team's trust by showing them a little himself, and then merrily forgive him a few hours later for trying to friggin murder him. but eh...it's jack, so.
anyway, the point still stands...even ianto got a gun pointed in his face for disobeying jack's orders. whereas gwen has defied him far more blatantly, for far less defendable reasons, and never even gotten a slap on the wrist for it. just because jack wants to shag her. i repeat: BAD LEADER. do. not. want. :(
