I would disagree that J/I is the only thing that's been subtle -- the themes from S1, ghosts, betrayal, isolation, and S2, outsiders coming in, duty, sacrifice, were both handled pretty subtly, as was Owen's redemption and some of the Owen/Tosh. But I guess that's just a matter of opinion.
Sorry, I didn't realize I was coming in on a middle part of an extended discussion. It's just the first thing I read was that J/I was unambiguously sex and innuendo, which made absolutely no sense to me (and still doesn't, to be honest, but whatever). Sorry if I came off as snippy!
